Switching back and forth does not change them - only sailing to them does. They become identical to the one you sail to. Once you sail to your chosen base, all bases have the same cost for wares regardless of what was previously (or currently) shown on the map.
You can 'choose' which wares becomes expensive/cheap by selecting which base to sail to. If you have ships parked in all pirate towns, this feature may be used as a hack to generate easy coin. The 'expensive' and 'cheap' wares are the same in all pirate towns at the same time.
